...Then again--the exhaust gasses might be completely inert, and therefore the air-to-fuel ratio of the non-inert, new charge would still be correct (neither rich or lean) as metered by the carb, there just might not be enough fresh air and fuel to make a meaningful power stroke.

This is a fantastic answer, and I definitely learned something new. However, I feel your intuition about the miss being due to the mixture being "too lean to ignite" may be incorrect. The presence of exhaust gasses rather than fresh air/fuel means there's a deficiency of oxygen, which would be a rich condition, rather than a lean condition.

the upper hose that you found cut and zip tied is likely to be a vacuum line, rather than a fuel supply line.

@JuannStrauss the research paper you cite seeks to find a vehicle-general method of estimating fuel consumption (when you don't know the fuel injector parameters), and in fact it states "The fuel consumption data is supported by automotive company in real amount of fuel injection. This data has been used as a reference value to obtain an estimation model." I.E. the injected fuel quantity is the standard by which they judged the accuracy of their estimate. Check out the relevant sections of the Bosch Automotive Handbook or Bosch Gasoline Engine Management--they're the guys who made the ECU

I feel this question is quite difficult to address in its current laundry-list form. It is exceedingly unlikely that all your symptoms have a common cause. Perhaps you could break this question into a few smaller questions (reduced power and rough idle; vibration at speed; clunk during low-speed turns; clunk when shifting from park; electrical issues)

re: letting the car idle to reach operating temperature before driving away, this is actually recommended AGAINST by my recent VW and AUDI owners manuals. They say 'start up and drive away'. A car will take a long time to reach operating temperature when idling with no load, all the while burning fuel and polluting the atmosphere (the warm-up period has highest fuel consumption and emissions). That said, I always drive gently for the first 10-15 minutes.

@AdamRobinson the key here is that the RPMs increase without the motorcycle accelerating. This is the hallmark of a slipping clutch, and could not be explained by blocked air filter or carb issues.

Do you know if this engine uses oil pressure to adjust valve timing and/or tension a timing chain or the like? If so, sometimes the oil inlet to the hydraulic tensioner/adjuster gets plugged, and the tension will not be as high as intended, which can cause valve noise. I'm thinking of some VW/Audi experience I have.

The question I was driving at (and what I believe you'd need more information on the specific chip to determine) is whether the factory ECU sees the actual injector opening times, or whether the "piggyback chip" comes in downstream and asks for more fuel without the factory ECU knowing. Answer this question, and you've answered your question. I've done performance chips on two of my vehicles, (one re-flash, one solder-in), and in those cases, the chip played nice with the factory ECU such that the true, "chipped" operating state was known to the factory ECU.

Neither an air/fuel ratio sensor nor an oxygen sensor measure fuel consumption. Fuel consumption is measured at the injectors.
