    • Ford Escort Wagon (NA, third generation (1997–2002)).

    • BMW 325es (E30 platform, 1982–1994). Have factory manual (PDF).
    • Ford Escort Hatchback (NA, second generation (1991–1996)).
    • Dodge Omni (1978–1990, a.k.a. Plymouth Horizon).

Motorcycles I have experience with:

  • Currently own/have access to:

    • Suzuki TU250X (2009–present, FI upgrade of older TU/Volty, a.k.a. ST250, shares many engine and chassis parts with other single-cylinder Suzukis such as GZ250 and GN250 dating back to 1980s).

    • Kawasaki Vulcan 750 (1985–2006).

    • Kawasaki Vulcan 800 (VN800, 1995–2006).

  • Previously owned/had worked on:

    • Honda SL125S (street-legal version of late 60s–early 70s trail bike).

If you flooded it then yes, you'd have excess accumulation of fuel in the exhaust pipes (and not enough pressure to expel it by running it without fuel), so when it would actually catch spark, you would have fuel combust inside the exhaust system, both headers and the muffler. I had seen it with loud pipes, actual flame exiting at the business end. So it is quite plausible that the muffler could have been damaged (especially, considering you had three big cylinders pumping fuel into it), but I don’t have enough experience to declare that with certainty.

How did break in procedure go? Did you do first (early) oil change? Remember, many motorcycles have wet-sump clutch and gearbox sharing the case with the engine, so they use that very oil. Also, switching to synthetic, may help. My shifts got much better after swapping out stock mineral oil to Rotella T6. By the way, W800 is a gorgeous motorcycle.

What year is that? How many km? And which throttle bodies does it have (Keihin, Mikuni, etc.)? Could be as simple as proper idle screw adjustment. For instance, on my 250 Zook with Keihin throat that screw can loosen up a bit, which would cause lower RPM, and even stalling at times, for which EFI cannot compensate (I have 32-bit ECU, like on the big GSX-Rs).

The issue could be the timing chain. It is still intact, but slacking (possibly plastic guide or tensioners broke). It is an interference engine, and I wonder if that was enough to throw the timing off, but not enough to damage the valves. It spins smoothly, for what it's worth.

You could edit your post, you know. ;) Anyhow, does it happen in the rain, humid weather, going through puddle, etc.? If it turns over but does not start, it could be plug wires, and if it does not turn over (starter is not engaging), connections should be checked and cleaned, and insulation on the cables should be checked for damage. Most electrical problems are caused by faulty connections.
